I feel like 50% of my time playing this game is spent holding my finger on the buy Penetrator missile button. It just needs a refill missiles button - kind of like how you can refill the Plasma Cannons with a press of a button. If it could remember that I want 20 of one missile type and 200 of another, even better!

Interesting idea, but I don't know how viable it would be. You have 2 launchers and 3 (potentially 6) ammo types. To be able to queue up a specific ratio of missiles with a single button would require the ability to set several player-defined variables. The simplicity of the UI and available AI commands would seem to prohibit that. Never mind that you also have variable capacities and queue sizes for your missile launchers.
How long are your battles lasting? I use 6-10 missiles per battle.

You're exactly right, there would need to be a GUI overhaul and extra functionality written in. Maybe if they had options to buy 1, 10, and 50 missiles instead for each missile type. I feel like that would be a lot easier to implement. I probably use about 15 missiles per battle due to low weapon levels, but I roll through lots of matches in a row as I am only getting one trophy per win

Yeah, I don't think weapon level helps your damage per shot. The bonus is in fire rate. If you want a better missile, research the missile level in the lab.
I like the incremental buy options. That's more do-able.
